Based on the pseudogenomes of 1,135 Arabidopsis thaliana accessions from the 1001 Genomes Project.
Functional impact of non-synonymous SNPs: Analysis of amino acid substitutions, of the resulting changes in physico-chemical properties such as polarity and charge, and of their effects on protein domains.
SNP and haplotype analysis: Computation of CDS and protein haplotypes, of their frequencies and geographic distributions, and of their associations with phenotypic traits or environmental factors.
User-defined sets of accessions: All results and tables can be computed for any subset of accessions selected by the user.
GWAS input matrices and computation: Generation of input matrices and computation of genome-wide association studies for SNP or haplotype subsets selected by the user.
